JP2 Encoding
You can use the java JJ2000 encoder or the the C-based Jasper encoder to create image data for pTolemy3D. However, the simplest way to do this is to use ptconsole app, available here.
The attached JJ2000 jar file has been modified to read png files.
Generally speaking, the encoding parameters are meant to output simple jpeg 2000 files with a 4 internal levels. Normally use 24bit PNG files generated from WMS server from source TIFs provide the best output. Using jpegs as input is generally a bad idea.

In order to visually check data you can use a variety of jp2 capable viewers but the OPJViewer JPEG 2000 viewer will give show you detailed information on the internal structure of the jp2 file.
